Vembu VMBackup does not support backing up of the Hyper-V VMs with checkpoints. Backing up the VMs with checkpoints is already in our roadmap and it will available in any one of the future releases of Vembu BDR Suite.
As of now, remove the manual checkpoints to continue backing up your Hyper-V VMs.
